Todd, CAD does have a good idea on checking your axle shafts for paint. As long as the seals are not damaged during the install they should work fine no matter where the location in the machined area. If it was mine I would install them just as you have it pictured on the flush with the end of the axle tube. A little deeper would not hurt the seals but try not to bottom them out on the machined surface.

Here are two different axle housings from a gear drive.One is flush and the other is set in,these never leaked when on the tranny.Hope this helps

Thanks guys. I went ahead and put them in flush. Got everything primed and put back together, I did the end of the axle tube and inside of the axle with rattle can cub yellow, before I put the axles in. I wanted to make sure when it get's painted that theres yellow in every spot. We'll wet sand everything later before final paint.
Now onto the dash next, baby steps
