I replaced the fuel line and filter. The filter fits the fuel line so I don't think it is that. The filter is a kohler part with the correct part number.

Suggestions?

Is there a fuel pump? If so, where is it as it does not appear anywhere in the service manual that I have.

The Cub Cadet version of the CV12.5-1211 did not use a Fuel Pump. Thus, if you are running out of gas, then it is time to clean and install a Carb Kit.....

I removed the fuel line from the side of the carburetor and drained the gas tank through the fuel line. No clogs, no dirt. The fuel came out fine.

If it ran ok before (except for the bad choke cable) then it probably has something to do with the cables. I'm not familiar with that engine or Cub but 2 questions come to mind. First, are you hooking the cables to the right control? The choke is always pull on but the throttle can be either pull or push for fast depending on the engine. If you got them mixed up it could cause the backwards operation you are having. Second, although it doesn't explain the choke working backwards, do you have the right throttle cable? Some work the cable above the pivot and some below which gives an opposite action to the cable. Just a couple of things to check. Good luck

I think I have the cables attached correctly now. Just can't explain why it doesn't want to continue running after 5 minutes

Now it's time to go with Roland's suggestion to clean out the carb. A small piece of crap in the needle/seat can restrict fuel flow into the carb bowl. You already checked the flow from the tank so if it's a fuel issue it's time to tear the carb apart.
