Over the winter I redid my 123. I rebuilt the engine, new rod, piston, rings, valves and gasket set. The engine timing is set perfect, and the carb is set to stock (2 main, 2 1/2 idle)
At current the engine is incredibly hard to start, extremely picky. It used to start extremely easy, without choke even. Now it will fire, spin faster... Then slow down and do it again. I have to fiddle with the throttle and choke to get it to work. And.. It won't start the same way twice. Once it gets running it is extremely shaky. It used to be silky smooth , now my teeth are sharper. I'm confused as to what could be causing these issues. Any ideas?

Sounds like your timing marks between the crankshaft and the cam may be off.

Hmm... But wouldn't the timing of the ignition be off as well? If I take off the head, the intake and exhaust valve should both lift at tdc right?

Tyler just a thought could the flywheel key have fallen out when installing the flywheel. The flywheels are balanced to the rest of the rotating assembly I believe.

Tyler,
My 149 does the exact same thing. If I open the carb settings up past specs then it doesn't do that anymore, but instead it backfires, fouls the plug, etc. I think I will be doing a carb rebuild on it. Try adjusting your settings and open up your fuel intake. I constantly have to fiddle with my settings and it bothers me to have the down time. Did you rebuild your carb, too? Cub Cadet 123

Yes I've gon through the carb as well. Twice actually. Once when I got this thing a year or so ago, and once about a month ago. I will work with the carb settings a bit

Cub Cadet is a premium line of outdoor power equipment, established in 1961 as part of International Harvester. During the 1960s, IH initiated an entirely new line of lawn and garden equipment aimed at the owners rural homes with large yards and private gardens. There were a wide variety of Cub Cadet branded and after-market attachments available; including mowers, blades, snow blowers, front loaders, plows, carts, etc. Cub Cadet advertising at that time harped on their thorough testing by "boys - acknowledged by many as the world's worst destructive force!". Cub Cadets became known for their dependability and rugged construction.
MTD Products, Inc. of Cleveland, Ohio purchased the Cub Cadet brand from International Harvester in 1981. Cub Cadet was held as a wholly owned subsidiary for many years following this acquisition, which allowed them to operate independently. Recently, MTD has taken a more aggressive role and integrated Cub Cadet into its other lines of power equipment.
