IIRR the hole on the bottom is a drain back hole to the oil sump.
if you want to remove the cover you can possibly push the seal back out without damaging it.
The seal is set in a bit to allow the centering nubs on the PTO clutch a place to set.
If the seal is not in enough,(not your case) the PTO when installed, will push the seal in to the correct distance.
