I'm not sure how you are measuring shaft alignment..... You have to use a shaft alignment tool, or a flange of some sort. There isn't much room in there for either. Do you mind sharing how you are checking alignment?

On my boat I use feeler gauges between the transmission and prop shaft flanges, yes, that has to be within a couple mils.
You are right, don't have room for that and don't have any alignment tool. I'm basing it on the fact that the sleeve I machined is a close slip fit on both shafts with concentric bores. With the pump bolted in place, the sleeve can be turned without any effort or movement of either shaft. The shafts would have to be aligned for that to happen. How close? I don't really know. Just guessing, but it's close.
