If you use two pillow blocks with a lovejoy between them, then the shaft extensions have to be a tight (light press fit) to each respective part.
I'm not sure how you are measuring shaft alignment..... You have to use a shaft alignment tool, or a flange of some sort. There isn't much room in there for either. Do you mind sharing how you are checking alignment?
