Before disturbing the charge pump, take a really close look at it and try to see if the dirt/dust/rust on it has been disturbed or taken apart. If you see no "wrench marks" on the bolts, then it could be something else unless the wrenching on the charge pump was done a long time ago.

With the tunnel cover off, is the pump turning at engine speed? Does it have a driveline disconnect clutch?
