Lean the mixture a bit...the air cleaner reduces airflow, so you need to reduce the amount of fuel, appropriately. This is why you tune the carb with the air filter installed. You shouldn't crank it for 20 sec...you're probably overheating something in the starter, or somewhere else if you have a short like it appears you do. The starter might be opening up when it gets hot. You haven't given too much info about the wiring, but since you're having this issue when starting, I'd look at the starter cable in particular and everything else in between the + terminal on the battery and the starter and ignition. Grab a wiring diagram and trace out the starting/ignition circuits, making sure you don't have continuity between ground and any hot wire in there. If the choke cable is getting hot, something is probably grounding out on it. It won't necessarily come out the air filter. If it's leaning ever so slightly right, it'll go into the engine instead. Does the float leak? Is it adjusted properly? Change the oil before you do anything else.
