I had a "crooked" pulley on my 50C last year. The alignment was off but it still worked. I removed the deck, and the effected spindle. Found that the deck area of that spindle, was warped or bent. I got a block of wood and my trusty BFH, and pounded it back to where it was level with the other two spindles.

I haven't spent anytime worrying about the "raise height". It is what it is. But if I were to do something, I would shorten the "lift links" on the Mule Drive to get a higher lift.

As far as leveling the deck, the first thing I would check is the Rocker Shaft lift arms to make sure they are in the same plane. After that, it is a labor of love has to fine tuning to your liking. I am one of those guys, that set my deck down on the gauge wheels and let the deck rip. I spent a lot of time 7-8 yrs ago when I redone my 50C to get the "cutting height" I was looking for, and haven't looked back.
